My wife got her SSN recently and I filled jointly with her ITIN last year. Now which one should I use for her with SSN or ITIN? Thank you!

Use the SSN, even though you won’t be able to e-file this year. You will also need to send the IRS a separate letter with a copy of the new Social Security card and the old ITIN so they can match them in their records.

You will use your wife's Social Security Number when you file your joint tax return.
