If I owe the IRS from last year, will turbo tax be aware? Is it possible that I will not get the refund TurboTax says I will? And will TT use state refund for payment?

I did not file last years return correctly and owe the IRS about 5k. This year's refund is approx. 1K. I already know that the IRS will most likely not send me anything and just apply to this years refund to what I owe. If that is what happens, will TT take their payment from my state refund?

No, TurboTax will not be aware.  TurboTax is not linked to the IRS in regards to knowing anything about a taxpayers situation, we only transmit the return to the IRS and States for processing.  TurboTax also cannot determine what the IRS will do, you may get your refund you may not, the program will not know.  Since you will have to file your return anyway, simply complete the process and see if it will ok.

I already filed. If I do not get anything from the IRS, will what I need to pay TurboTax be deducted from my state return?

Yes, they will deduct it from whatever refund you receive.
