I recently got married in September 2016 but didn't complete my W4 with my work till January 201. I should file married separately or just file single for 2016?

You can not file as single. Your filing status is determined by your marital status as of the last day of the tax year. You must file as married. You can file as Married Filing Jointly if your spouse agrees, or you can file as married filing separately. What you have on your W-4 withholding statement does not affect your filing status as all. All it does is determine how much is withheld from your pay.
