I have the self-employed version. Can I go ahead and start my State return knowing that I will make federal changes that will flow through to state?

You can, however make sure you finish up with the Federal later, and then you may have to go through the state again, as when income changes from the Federal it can impact items on the State.

I personally like to wait to do the State when I finish up the Federal, but that is me.
