I have received an extension to file my 2018 tax return. I know I am going to have a large tax bill. Can I pay part of it while I am still working on my return?

Yes please do ... either mail a check to the feds & state or go online to pay ...  feds here:

https://www.irs.gov/payments

and check with your state for their options.
