I filed an extension through Intuit/Turbo Tax, but the IRS is sending me letters saying that my payment didnt go through.

Per the IRS website, if they are unable to process your payment , you will receive a payment return notice asking you to resubmit the payment. If the IRS applies a penalty, you will receive a second notice by mail with the amount of the penalty. 

 

If you’ve checked your bank statement and have evidence of the payment, then you must call the IRS using the phone number on your notice.
