I am a basic w-2 employee who receives a monthly auto stipend. Its included in box 14 other as Auto. Its included in my taxable wages and I pay tax on it.

I have my total miles traveled for business and my total for personal. 88% percent of the miles is business. I should be able to claim the 88% of the total auto stipend as expense.  How do I correctly enter this in turbo tax to claim the deduction. I did it successfully last year put the program changed and I can't enter that amount anywhere under deduction/job related auto

you are an employee making your expenses non-deductinle to the extent actual expenses exceed your stipend for federal purposes. they may be deductible for state purposes.
