How do I joint file with a wife who is still mid-immigration?

So I wanted to joint file with my wife this year, we got married last year and have been waiting for her to get her SSN for almost a year now, we also have started the process for her green card. Every time we have called the SSA for updates they tell us its stuck at Homeland Security with no real update. Would it be better for us to get an ITIN  or file for an extension and hope she gets her SSA?

No, since your wife can get an SSN she cannot apply for an ITIN.

In your situation, it might be best to file for an extension. Please be aware, if you expect to have a balance due then make a payment with your extension to avoid accumulating any interest on the balance due.

Please see How do I file an IRS extension (Form 4868).
