Filed emended return for 2023, paid additional $ to IRS. However, amount paid for 2023 applied to 2024 shows emended, rather than original amount. How do I fix?

We had our 2023 refund applied to 2024 taxes. We had to file an amended return and pay additional taxes for 2023. However, now in Turbo Tax, it is showing the amended return amount from 2023 that was applied to 2024 and hasn't included the $ we paid when we amended the return. How should we fix this? (basically, we had 4500 applied to 2024 from 2023... we then paid 1500 based on the amended return), but now TT is only showing that 3000 was withheld from 2023 taxes. Should we put in the 1500 payment when it was deducted from account?

Yes, if you are sure both the refund and amended payment were made enter the additional 1,500 

 

Deductions & Credits

Estimates and o=Other Taxes Paid

Other Income Taxes

 

2023 refund applied to 2024 federal taxes

 

The amount reported here should show as 3,000 and you can change to 4,500 if you never received the 4,500 refund and you also paid the 1,500 tax.

where can I change the amount manually for what was withheld in April for 2023 taxes? I don't see anywhere to do it.

 

Or should I put in the payment for 2023 taxes that we paid in September (~1500) and use the amended amount?

You can change the amount of refund applied to another year or other payments by going to Deductions & Credits, Other Income Taxes. Locate the item under Other Income Taxes for the change you want to make. There are line items you can change for payments with extension, refunds applied, and other payments.

 

It happens sometimes, when a taxpayer designates a refund to be applied to the following year, that the entire amount doesn't come over to the next year - either because the IRS made a change to the return, or the IRS or another government agency took part of the refund to pay another debt, or the taxpayer amends the return. It's often safer to cover your estimated taxes either by withholding or quarterly estimated payments.
