Does over payment from healthcare.gov get deducted from federal tax return automatically?

Yes, when you file your return and input your information on the Health Insurance plus the premiums from the Health Care Exchange, your tax return will determine the correct amount of the subsidy you got, and if you got too much during the year, it will be added to the taxes on the return.
