Does my refund get rejected if I used my mom's bank account when I filed?

It is quite possible that the bank will reject a deposit for someone whose name is not on the account.  If that happens, it will be sent back to the IRS.  Then the IRS will issue a paper check and mail it to you at the address you put on your tax return.  It will delay your refund by at least a couple of weeks.
