Do i need to pay what is showing i owe if I want to file an extension because i dont hve all my documents?

No.  Anyway it's too late to file an extension.  Just file your return as normal as soon as you can.  

you can make a payment now to reduce any late filing, late payment penalties and interest.   if yuo overpay the penalties and interest will come out of the overpayment.
