Do I have to report the sale of stock that we transferred directly to a non profit?

we are claiming the transfer as a donation.

No, if you transferred the stock directly from your broker to the charity's account, you wouldn't report it as a sale. You shouldn't get a 1099-B for this transaction, and you would claim the contribution as a charitable donation.
