Can you apply a bought CD version of turbo tax to your online account?

No, but you can request a refund for the TurboTax Desktop product at the link below. 

https://support.turbotax.intuit.com/forms/refund-request.jsp

You can then use TurboTax Online, if you prefer.  The pricing is different for TurboTax Desktop and TurboTax Online.
