Can I file my W2 with Turbo Tax separately from my 1099, which I plan to file with my accountant?

No, The IRS only allows one tax return per tax payer for each year. 

If you have a w-2 and a 1099, TurboTax will be able to walk you through the steps of entering each of these. However, if you aren't comfortable completing your return on your own because of the 1099 forms, and you are planning on going to an accountant, then you need to bring all of your tax forms (including the w2) to them as well so they can file them all together.
