Can I enter a custom amount on line 12 of my 1040 since I am a resident of Puerto Rico and only allowed a portion of the standard deduction?

No.  You cannot enter a custom amount on line 12 of the 1040.  TurboTax does not support the Puerto Rican tax return filing nor the adjustments.  You cannot override the standard deduction.
