Are you in trouble if you're asked by the CA Filing Compliance Bureau Franchise Tax Board for a copy of all your documents?

I would not call it trouble ... depending on what they are asking for it is probably just a spot audit to confirm the numbers you entered on the return with the tax reporting documents.  Comply with the request ASAP. 

Especially since you seem to be self-employed.
