We qualify for clergy housing allowance. Do I include the mortgage, interest and property tax in the qualifying expenses even though I include it later with mortgage?

Yes, you can use the home mortgage interest and property tax as part of your qualifying expenses for housing even if you claim the same personal deductions on your Schedule A.
