We had a final PCS move with the military. We spent three months in lodging waiting on our home to be done. Can I count this as travel & lodging related to moving?

This would be an expense that is allowed under military moves.

No.  In publication 521 it states you can deduct the move as a result of PCS  from your home to your first post of active duty. There is no provision for temporary homes. The same provision is repeated in Publication 3
