Turbotaxonline is entering my total HSA contributions as the amount contributed over the yearly limit but I have no way to manually change or view the field now.

Revisit the HSA section and be certain to answer all the questions, especially the HDHP question. Also, if your all of your HSA contributions were via paycheck contributions (box 12, code W), then you would not enter the amounts again.
