My 1099-SA is attached to a separate HSA account from my current employer's HSA account. Is there something I need to do in TurboTax to make this clear?

No, there is nothing you need to do to indicate that the 1099-SA is reporting distributions from an HSA that is different from the one you are currently contributing to.  The important thing is to make sure you report the amount of the HSA distribution that was used to pay qualified medical expenses, to make sure that your distribution isn't incorrectly treated as taxable.
