I used my home office for my own business that I started in Sept. and also for a company that I got a w-2 from for the first 8 months.

Can I deduct the whole year on Schedule C?

No, unfortunately. According to the IRS, you'll have to set up 2 home offices in TurboTax and allocate the time between the self-employed office and the employee office. TurboTax will then apply the percentages and limitations to each home office deduction.
