I bought a car with flex fuel, does that qualify as alternative motor vehicle?

No.  Only vehicles powered by electricity and plug-in hybrids are eligible for the energy efficient vehicle tax credit.  See this website for a list of vehicles eligible -  http://www.fueleconomy.gov/feg/taxevb.shtml
