How do I use QuickBooks Self-employed for both my Etsy store (sales & fees) and my Amazon Flex delivery (mileage & income)? Does it matter that I have a full time job?

No, having a full time job doesn't affect how you track your side businesses. You can track all of your side business work together in one QuickBooks Self-Employed account, if they are for the same type of work. If they are different activities then you should track them separately, as two side businesses.

With one Quickbooks Self-employed account, you won't know which expenses are related to which business, come tax time. For example...

  • If you drive for your amazon job, you'll have mileage/vehicle expenses, but
  • You can also take a vehicle deduction for driving anywhere related to purchasing everything that you use for etsy.

One of the benefits of tracking your income and expenses as you earn is that most people find they more expenses. However, if you are only using the 4 accounts listed, you may be able to get away with using one account, by only tracking the items you listed (sales, fees, mileage, income).

For income, you can record your Etsy business as "Etsy sales" and your amazon business as "amazon sales." The following links are for the Quickbooks Self-Employed community and getting started resources:
