What happens to my return when I work in NY and live in VT?

My employer will take out NY taxes. Will I get all of those back because I don't live in NY, and just pay VT taxes upon filing my tax return?

You will file two state returns.  You will file a Vermont resident return and a New York nonresident return.  Vermont will give you a credit for the income tax you must pay to New York, and so you might not have any tax due for Vermont if New York's tax rate is higher.  But, unfortunately, New York will not be giving you all of the taxes.
