Should I file Wisconsin state taxes if I live in Washington state, but received a 1099-Misc for non-employee income from a Wisconsin-based business?
I do side work for a Wisconsin-based business from my home in Washington state.

No. You file your state tax return for the state where your work was completed not the state where the company was based. Therefore, you should file a Washington state return only.
