Multiple States (weekly 60/40 split)

Kansas Resident, Missouri Employer, In-Office 3 days a week (MO), Teleworking from home 2 days a week (KS)

How do you handle an employer who does not have payroll software to handle 60/40 split between two states (does not recognize Form MO-4A Certificate of Nonresidence or Allocation of Withholding Tax)  and will be reporting incorrect wages per state on W-2?

You will have to correct the information in the state tax section of TurboTax- enter the W2 as it is, and complete your nonresident state first.  This will allow you to indicate 60% as Missouri wages.  Then when you complete your resident tax return, you still have to report the full amount (because you are a resident), but you will get to apply the credit for taxes paid to Missouri on the Kansas return.
