I lived in South Dakota working and attending graduate school for the entirety of 2016, but I never applied for SD residency. Am I still a Minnesota resident (even though I have no income from Minnesota)?

Yes, you are still a Minnesota resident.  Being away at school is considered still "living at home".  You would have to take proactive steps (register to vote, get a driver's license, etc.) in order to change your residence while away at school.
