If your company is a single-member LLC, then you would report the company income and expenses on Schedule C and include it as part of your personal income tax return.

If your company was formed as a partnership, S-Corp, or C-Corp, then the company will need to file a separate tax return on its own.  TurboTax Business can be used for that purpose if a separate return is required.
