I am filling out the section of State Refund and they ask what the "Total of all your payments and withholding." What does this mean?

You are being asked for the amount of state tax that was withheld from you paychecks, retirement distributions, etc., plus the amount of any payments you made directly to the state - estimated tax payments.  Add all the state tax withheld, plus any direct payments you made, and enter.
