My w-2 did not have box 13 checked off for neing actively enrolled in a retirement plan. How will that effect my return?

It will only affect the calculation regarding your eligibility to contribute to a tax free traditional IRA or Roth IRA. Your contribution limits are reduced or zeroed out if you are covered by a retirement plan at work and depending on your income.
