Military Retirement Pay, and Social Security, and a Defined Benefit plan are being taxed on the Alabama tax return. None of these are taxable in Alabama.

I have individual 1099r forms for military retirement pay and Mississippi State Retirement pay which is a defined benefit plan and an SSA 1099 for social security.  These are being transferred from my Federal Return to my Alabama State tax return by TurboTax Deluxe 2016. They are all non are taxable by the state of Alabama.  How do I get rid of these non taxable amounts from my state return?

You are correct.  You will need to enter into the Alabama return and hit edit on the 1099-R screen in Alabama.  The next screen will ask if the 1099-R is from a source nontaxable in Alabama.  When you answer yes, the income is excluded.  (You will need to make sure the 1099-R is completely filled out in the Federal section).  Here are screenshots to assist you:
