Beneficiary IRA (non-qualified) RMD was exceeded this year. May I check the box "The entire distribution was an RMD"?

Yes.  If none of the distribution was rolled over (only spouse beneficiaries are permitted to do such a rollover), it's sufficient to say that the entire distribution was RMD.
