Active Duty Military with a spouse with a different state of residency

I am active duty military stationed in Maryland. My home of record is New Jersey, as is my residency. My wife is a civilian and has Maryland residency. When doing my state return for New Jersey it is counting both of our incomes toward the taxable amount. Is there a way to change it so it's just my income, or do we have to file separately for state?

You are an exception to the rule and will file MFS for NJ since your spouse is a nonresident for the entire year.  See NJ filling status and exceptions
