I am self employed in CA. Do I enter my expenses in both business and personal section?

No, your business expenses are entered in the business section (Schedule C) only. 

Personal deductions, such as home mortgage interest, are entered in the personal section. 

They are entered on the federal return and will flow to the state. If the state handles anything differently than the federal, the program will give you a chance to edit for that.
