How should we file?

This year we got married, and put our home in both our names. We both are employed. I started a small crafting part time business as well. The question I have is can I file as sole proprietor of the business separately, and file jointly with her as well on our regular incomes?

You will file Married Filing Joint and you will file only one tax return which will include a SCH C for your sole proprietorship business.  The IRS considers your sole proprietorship or single member LLC to be a disregarded entity that is "NOT" separately taxable.
