For the California LLC Fee (Form 3536)...if there's an overpayment in a given year, is the overpayment refunded or go on Line 7 Form 568 on the next year's return?

If there is an overpayment, you have the option to have it refunded or carried forward.  Line 14 of Form 568 will show your overpayment.  If you would like to carry it forward for 2016, enter the amount to carry forward on Line 15.  If you would like it refunded, enter zero on Line 15.

Line 11 is an arithmetic line.  The actual amount overpaid first goes on Line 7, then flows to line 11, correct?

My apologies - I was looking at the 2014 Form.  I have edited my response above and added a screenshot.  Line 7 is where you put an overpayment carried forward from 2014.  Line 14 shows an overpayment from 2015, and Line 16 asks how much you would like to carry forward.  If you put an amount on Line 16, it will go on your 2016 return (Line 7, if they don't change the form).

CA Form 568 is currently still not ready for e-File. Therefore a waiver needs to be filed with CA FTB that can be done online.

In addition it important to note that there is tax refund option for SMLLCs that may not reach the LLC Fee threshold of $200,000 for that tax year after all. The worksheet for the refund is integrated in form 568.
