Will I still get my refund after it was applied to an offset, I e filed my returns online and mailed the injured spouse separately.

Yes, you will get the remainder after the offset. However, per the IRS tax topic page attached, filing an Injured Spouse Form can extend your refund processing time up to 14 weeks.
