What if I filed before the date the irs accepts refunds and I get another w2 can I just go in and add it or do I have to wait?

You have to wait. The IRS will start processing returns on Jan. 28. Your return will be accepted or rejected soon after that. If it is rejected, you can add the W-2, fix the reason for rejection and resubmit your efile.

If it is accepted, you must wait until your return is processed by the IRS and you receive the refund. You can then begin the amending process to prepare, print, sign and mail an amended return form 1040X. Do not add you W-2 or make any changes to your original tax return until you start the amended return with the 1040X. The 1040X is estimated to be available in TurboTax on 1/25/19. The amended return must be mailed. It can't be efiled. It takes the IRS about 16 weeks to process and amended return.

Is it worth trying to amend or should I simply count it as a loss? Is there a chance they may correct the mistake or more than likely keep that return...

You are required to include all income on your tax return. If they find it before sending you the refund, they will likely reduce your income and send you a notice or letter describing why they adjusted the refund and give you instructions on what to do. If they do not adjust your refund for not including the other W-2 on your tax return, you are required to amend your return to add it.
