First ... do NOT amend the return before you have received the original refund !!!
Then ... Look at the form 1040X …
Column A should have the figures from the original return, Column C the corrected figures and Column B the differences between the other 2 which needs an explanation on page 2 of the form 1040X.
If you completed it correctly you will see an entry on either line 16 OR 18:
On line 16 should be the amount you paid with your original return.
On line 18 should be the amount of your original refund you received.
Then you will see your extra refund on line 22 OR the new balance due you need to pay on line 20.

Since they are saying I owe already when I haven't received my original refund yet
That is impossible to answer but do NOT send in the amended return until you get the original refund.
"THEY" don't know you owe yet since you have not yet filed the 1040X and you will NOT do so until you get the original refund. When you do get the refund you will have the funds to send with the 1040X.
Did the IRS get your original return? Are they sending you the first refund?

STOP STOP STOP anything on an amended return until the IRS has fully processed the original return. You did not say why you are amending the return but the IRS may catch the error you are trying to correct ... so WAIT WAIT WAIT for the IRS to finish their job. If you try to mail in an amended return now you will make things much worse and this situation could take months to finalize.
