My e-file is already accepted by the IRS, but I haven't received my refund. So if I file a 1040X after i get my refund, does the IRS take back my refund until they finish the process?
It will depend on how it all calculates after you add more income. You say you have a W-2, so it will have some taxes withheld, let's hope. But the 1099MIsc will not have taxes withheld and you will owe for that income. I recommend not spending that refund too fast, just in case.
So the 1099misc will be charged later on when the IRS finishes the process? Is there a way to estimate how much the tax would be for the 1099? I've heard something like only half of the income is taxable?
Self-employment tax for Social Security and Medicare will be 15.3%. Beyond that, it is impossible to speculate on what your tax will be on your 1099 and W-2. There are too many variables. When you enter everything-- the 1099Misc and the new W-2 to your 1040X the calculations will be done. This is a lesson in not filing too soon when all of your documents have not arrived.

an amended return shows your tax due. or refund based on the corrections you make.. It takes into account any money you sent in already to the IRS. Print out the form and look at it and it will be pretty clear.
