I owed federal taxes , then did an amended return & now get a refund, do i still pay the taxes owed before the amendment?

You should wait to see how the refund from the amended return is handled.  Most likely, IRS will keep what is necessary and refund the balance.

Since taxes are due today, will I be penalized for not paying?

Not if you are due a refund after the amendment.
