I filed my Federal return it was accepted 01/29. When looking up my transcripts it says no return filed. Does anyone know why this would be?

The IRS probably hasn't finished processing it yet.  Accepted only means the IRS verified some basic info on it to know it's really from you.  They accept it for processing.  Then they process it, then they approve it.
