I filed a 1098x form to amend my return from a tax balance due to a refund amount but I just got charged the balance due but not yet the refund amount should I be worried

I filed a 1080x form to amend my return from a tax balance due to a refund amount but I just got charged the balance due but not yet the refund amount should I be worried since time for tax filing is now past?

No, not to worry.  Sounds like the tax balance due was from your original return, which IRS normally processes in three or four weeks.  The amended return you filed can take up to 16 weeks, so there's a much greater time lag with the 1040X.  IRS is simply taking them in order.

Thanks for the reply,/ so I was wondering, do the IRS refund the amount charged plus actual tax refund for the 1098x or just the new value get deposited ?

Just the new value, since the amended return already factors in the original amount you paid.
