How can I save a copy of my fed. tax return (filed jointly) before recomputing state taxes to be filed separately? The File>Save As option isn't showing up...

Try clicking on another part of the form you are currently working on.  If you starting answering one of the questions and didn't finish it, Turbo Tax won't let you save your work.  Try it it should work.
