Do I need to file on paper when my son first failed to check that he can be claimed as a dependent but now has amended his return which has been complete and adjusted?

I am receiving a rejected return when I attempt to e-file. It states that a dependent SSN on my return must not be that same as another return with the dependent box not checked. I filed an extension to wait until his amended return went through and was complete. I still get a rejected return even after receiving notice that his return has been amended. He first filed electronically and then had to amend by paper.

Amended returns can take upwards of 16 weeks to complete processing and allow your return to be filed electronically, so yes, you will probably want to file your return by paper.

I waited until receiving notice that his amended return was adjusted and processed to attempt to e-file again. It still was rejected. It appears like I have to file on paper. Is that correct? I already paid for e-filing. I wish there was a way to e-file.

If its still being rejected as him already being claimed, then paper filing is your only option.  You didn't pay anything extra to Efile though, the fees are the same whether you Efile or print and mail.
