Did my Missouri taxes get deducted from my total return or how do I pay it?

How do I pay it if they weren't?

You must  pay for your Missouri taxes separately.  The IRS never pays another state the money you owe unless you owe for back taxes and there is a lien on it.

You can pay by credit card, debit card, or electronic bank draft if you file electronically.

Do you know where I go to pay them?
