I sold stocks this year and used the proceeds specifically and wholly to pay off the remainder of my mortgage. Is there any special filing that I need to enter to account for this transaction?

Except for reporting your stock sales there is nothing else to do with regards to your paying off your mortgage.

are you itemizing?
If so you can deduct the remaining unamortized points , if any, that you paid when taking the mortgage.
