Enter your W-2 in Federal>Wages and Income as usual.
To enter the 1099R:
Go to Federal> Wages and Income>Retirement Plans and Social Security>IRA 401 k) Pension Plan Withdrawals to enter your 1099R.
You say "something is wrong"----what seems wrong? Something on the W-2? You should contact the employer if you think it is wrong. Do not e-file until you sort it out.
