State tax filing
The state of NY will review your returns. If they are correct then the amount due/refund will be processed. So if your non-resident return shows a refund there should not be any penalties/interest. If there is a tax due then the penalties and interest will be assessed based on the new correct tax due.
Also, I believe you mentioned you filed amended NJ returns. Hopefully you claimed the credit for taxes paid to another state for the NY tax on non-resident NY income.
